I have some scratches, from low tree branches, and a few nicks in my fiberglass.Any suggestions on filling in the damage and matching the color?

Marine Supply stores sell kits for gel-coat repair that include pigments for color matching.

If you can't get a close match with pigment try Wimbleton White spray paint at Kragen Auto Parts. It is almost a perfect match on my clipper.
